I believe the issue was caused by using the 'Delete Local Content' feature of Steam the said features removes \*only\* the files that were part of the original installation but not those added later by the user for modding or other purposes. Then you can probably use them by putting them in 'DocumentsParadox InteractiveEuropa Universalis IVmod' like with the steam edition.

I've tried the most popular fixes with no effect. I'm having the same problem, also never used mods.
